cPanel should not change that because the config file is stored in your home directory. cPanel *usually* only messes with config files outside of each domain's home directory.
Sometimes I see people delete this config file though and then as such, it needs to be recreated, which it is the next time someone edits the config in cPanel.
Outside of that I am not sure how it would have been disabled.
