Yes that is how it works. Basically you have a root domain, and then you can configure the control panel for the root domain to create subfolders for each domain in the root domain's public_html for each site that you want to host. Each site can be accessed over the unique domain and all of them can have unique content.
This is called an "Addon Domain" and you get one instance of cPanel to manage all the domains in one centralized control panel.
The other way to do this is to order a reseller package where you can create accounts on the server as needed using WHM (Web Host Manager) and each account gets a unique instance of cPanel and a unique public_html. I prefer the reseller account's myself but it is a matter of personal preference.
